If you were one of the handful that actually bought KOTOR, the contents of this bundle are meant to be used with that game. Any of the other content in the bundle is meant to be used with SWTOR. If you get any of the GOTY edition contents before reaching level 40, you will need to uninstall (NOT uninstall the GOTY content from your account), install, and reinstall the content you already have to get the GOTY edition bonus content. (If you download the KOTOR GOTY edition content, this will happen automatically.)
Between the Codex and the new upgrades coming in Patch 4.0, resources are a little over utilized. So many things are being introduced at once that we're seeing these issues. As such, you will have to wait until at least next week before it is safe to upgrade.
Search for "KOTOR" in the SWTOR Downloads site. You'll find a bunch of downloads, ranging from a relish site that has all the character images converted to texture maps, to the KotOR Wrath Site, which contains a few goodies that's also in the KOTOR export bundle, and some KOTOR content that you can download off either location.
After getting all your content from the downloads section, you'll need to start up a new game and import the data files you downloaded. If it tells you there are missing files, you can follow this guide on how to fix it:
